The area around Ontonagon was first inhabited by the Ojibwe people. The first European settlers arrived in the area in the early 19th century. The village was founded in 1845 and was named after the river. The village was incorporated in 1867.

The racial makeup of the village was 97.2% White, 0.3% African American, 0.3% Native American, 0.2% Asian, 0.2% from other races, and 1.8% from two or more races. Hispanic or Latino of any race were 0.7% of the population.
There were 545 households, out of which 24.2% had children under the age of 18 living with them, 43.3% were married couples living together, 11.2% had a female householder with no husband present, and 41.3% were non-families. 36.2% of all households were made up of individuals, and 17.2% had someone living alone who was 65 years of age or older. The average household size was 2.20 and the average family size was 2.86.
In the village, the population was spread out, with 22.2% under the age of 18, 6.7% from 18 to 24, 24.2% from 25 to 44, 25.2% from 45 to 64, and 21.7% who were 65 years of age or older. The median age was 43 years. For every 100 females, there were 91.2 males. For every 100 females age 18 and over, there were 87.2 males.
The median income for a household in the village was $30,000, and the median income for a family was $37,500. Males had a median income of $30,000 versus $20,000 for females.
